Dear Dr. Winkler,
I have a single group of participants looking at the effect of task on BOLD activity, and we have completed the first level GLM analysis in which we have desired contrast for each of the participants by using SPM/12 (i.e task 1 > task 2). Next step, we used the following code to investigate the main group effect and there were significant result.
palm -i ${fname}_L.func.gii -o results_L_cort -T -tfce2D -s $surfL L_area.func.gii -logp -n 1000 -precision "double"
palm -i ${fname}_R.func.gii -o results_R_cort -T -tfce2D -s $surfR R_area.func.gii -logp -n 1000 -precision "double"
Secondly, I have two addition social cognitive scores that were used as co-variate our analysis. The design matrix consist of demeaned co-variate measurements. However, the main group effect (contrast 1) was all zero as we ran our second analysis using the following palm commands. To my understanding, the second analysis of contrast 1 should yield relative similar result to the first analysis that we ran. However, the main effect of second analysis have all 0 values, therefore, can you kindly advice me this problem.
Design matrix:
Group, EV1, EV2
1, -0.03818048, -0.262630449
1, 1.07869020, 1.129326669

...
1, -0.8882443681, -1.8355390551
Contrast matrix:
1,0,0 contrast 1 group mean > 0
0,1,0 contrast 2 positive effect of social cognitive measurement 1
0,0,1 contrast 3 positive effect of social cognitive measurement 2
palm -i ${fname}_L.func.gii -d $desmat -t $conmat -o results_L_cort -T -tfce2D -s $surfL L_area.func.gii -logp -n 1000 -precision "double"
palm -i ${fname}_R.func.gii -d $desmat -t $conmat -o results_R_cort -T -tfce2D -s $surfR R_area.func.gii -logp -n 1000 -precision "double"
Thank you,
Thomas
