Hi,
This is not easy to answer without looking at your
directory structures. Make sure all paths in the
STAR files are correct. Also make sure you used
absolute paths when making symbolic links to directories
outside the project folder.
This is easier in RELION 3.1.
You should not merge motion correction STAR files.
Each dataset should be polished separately, because the
dose weighting can be different.
1. Run Refine3D and PostProcess on all particles(dataset1+2)
2. Run Polish on the output from dataset 1, using run_data.star
containing all particles, but specify the motion correction STAR
file from the dataset 1.
This will process only particles from dataset1.
3. Do the same for dataset2.
4. Join STAR files from two polish jobs.
