I am attempting to use FSL to estimate a GLM on a set of previously denoised data, however, I have been running into trouble using zero-mean data. I read in this previous thread: https://www.jiscmail.ac.uk/cgi-bin/webadmin?A2=FSL;98375168.0910 that one strategy to avoid this problem is to add a mean image to the denoised data, turn off BET, and to set the brain/background threshold % to 0. In order to understand in detail how this fixes the problem, I was wondering if you could point me in the direction of any resources that might explain, in detail, how the brain/background threshold % is used in the code?
