Hi
You need to estimate the transformation with FLIRT/FNIRT and then apply it to the tensor with VECREG.
For example, you can use FLIRT to register the diffusion data to a high resolution structural, and FNIRT to get structural to MNI (you can use the FDT GUI to do all this if you like). You can combine the two transformations with CONVERTWARP, and apply the combined transformation with VECREG (which you can read about in the FDT doc).
