Dear Graham,
it looks like the skull stripping approach is having trouble with your PD images. You can try another option to remove the skull (GCUT or SPM). However, the low contrast between GM/WM in non-T1 modalities can cause several pre-processing problems and the resulting quality may not be sufficient.
