Dear FSL expert,
I am running probtrackx2 with a binary mask of the whole cortex as seed, and three subcortical nuclei as classification targets, in order to obtain a hard segmentation of the cortex based on the probability of connectivity to these targets.
To this extent, I am using the following probtrackx2 call:
probtrackx2 --seed=${subrois}/${sub}_corticalmask_bin.nii.gz --targetmasks=${subrois}/${sub}_DBSnuclei.txt --samples=${subject}/merged --mask=${subject}/nodif_brain_mask -c 0.2 -S 2000 --steplength=0.5 --nsamples=5000 --fibthresh=0.01 --distthresh=0.0 --sampvox=0.0 --pd --forcedir --opd --os2t --s2tastext --dir=${outdir}/${sub} -V 0
I wonder if it is necessary to specify the waypoint condition when running in classification target mode, and if yes what does setting AND vs. OR imply?
