Thank you for pointing this out, but we have been using "-C" (aka voxel coordinates).
I still don't understand why I'm getting different values using both methods.
Here is an example in a betted CT scan:

SCIPY outputs X= 255, Y= 257, Z = 143 (in this case, it looks more visually accurate)
FSLStats -C outputs X=242, Y=299, Z=141
The only thing I can think of is that FSLSTATS gives us the Center of "Gravity" and Scipy returns the Center of "Mass", but shouldn't them be the same?
