Dear Tanusree,
there exists only one default file that is used in CAT12. If changes are made at the GUI in CAT12 (in batch mode), this will overwrite the defaults in cat_defaults. However, in the longitudinal pipeline only a few options to changes parameters are available, because the pipeline consists of several batches. Thus, it might be that not all options from cat_default.m might be available.
