Dear Nancy,
The analysis mask will be the intersection of the thresholding mask and
the explicit mask so you will need to relax the former a little bit to
recover your lost region. You can do this by lowering the masking
threshold setting (from default 0.8, ie 80% of the global mean) in fMRI
model specification.
