Hi Stefan,
In your $FSLDIR/config folder, if you copy apple-darwin13-llvm6.0 to a folder matching your system’s FSLMACHTYPE and modify the line in externallibs.mk reading
CUDA_INSTALLATION = /Developer/NVIDIA/CUDA-7.5
To match your cuda installation, then you should be able to build an new version of eddy_cuda by first sourcing the fsl build environment and then running make:
. $FSLDIR/etc/fslconf/fsl-devel.sh
cd $FSLDIR/src/eddy
make cuda=1
I would suggest trying the build with CUDA8.0 first.
