at least in 2016, when I submitted and defended my PhD, there was nothing in that direction. I discussed, as an application of agent-based computational economics in my PhD, issues of quantity vs price regulation (third part of my PhD which you can get here: http://nbn-resolving.org/urn:nbn:de:hbz:708-dh196 ).
The question is really "how" you want to model the emissions trading system, i.e. what is your reason to pick-up ABM. If you want to model the impact on coordination, then my PhD may help you with some ideas, etc. However, for an applied work there is the problem that there is basically no work on the theory of the firm with a procedural view, i.e. beyond demand=supply stuff, so there is a lot of (very interesting) basic research to be done. I started out with the idea to "model" the EU-ETS at the beginning of my PhD and then diverted to tackle basic issues of modelling process in economics, so that there was in the end but this rather abstract application in a single product market. However, the implications are already quite nice (quantity regulation implies higher prices for consumers, because it reduces competition, but at the same time the negative effects of a policy shock are much smaller and the economy adjusts much smoother and faster).
