You can install it to whereever you want, it does not matter. Just make sure that the environment variable $FSLDIR is setup to point to that location. The installer should have added a few lines to your shell startup files that set this environment variable.
Type 'echo $FSLDIR' in your shell to see whether it is setup correctly. It should output something like /Applications/fsl in your case.
If it does not, check your shells startup files. Maybe they are not sourced properly.
