I am trying to use fslmeants to extract FA values from my spherical mask. As I am working with neonatal data the standard images are not the usual ones.
I have created my sphere as follows:
fslmaths fa.hdr -mul 0 -add 1 -roi 120 1 152 1 80 1 0 1 genuCC -odt float
fslmaths genuCC.nii.gz -kernel sphere 3 -fmean genusphere -odt float
When viewing in FSL view this has worked well. But when trying to extract I get: ERROR: Mask and Input volumes have different (x,y,z) size.
fslmeants -i all_FA_skeletonised.nii.gz -m genusphere.nii.gz -o genuFA
I have check size with fslsize which gives me the following for all_FA_skeletonised.nii.gz dim1 182 dim2 218 dim3 182 dim 4 70 pixdim1 1.0000 pixdim2 1.0000 pixdim3 1.0000 pixdim4 1.0000 and for genusphere dim1 240 dim2 240 dim155 dim4 1 pixdim1 1.0000 pixdim2 1.0000 pixdim3 1.0000 pixdim4 1.0000. I am not sure why the dimensions are different as they use the same template and I am not sure how to fix this.
Any advise would be great.
