Same issue here, separation of 3D classes based on orientation. This happens on pseudo D7 and a small C6.

I have no answer for this case, but I have a similar situation in which the 3D classification separates my particles based on their orientation. It is quite evident when looking at the angdist.bild files in chimera.
Does anybody have a similar situation? And a way to fix this behavior?
