I have an interesting situation where after performing 3D classification on 3 data sets, one on a graphene oxide substrate, I have class separation based on the substrate (all graphene oxide particles go into one class, the others go into the others). I would be ok with this if I was convinced that the graphene oxide dataset represents a different conformation or structure, but this appears not to be the case. I should note that the graphene oxide and in ice data sets give different orientation preferences.
Does anyone have any insight or any suggestions to get around this problem?
