From the command line you can use the --version option e.g.:
-| relion_refine --version
RELION version 2.1.0

Great Question . The GUI title window has the version reference( in the title) but I am not sure of a CLI way :/

How do you determine the version fo RELION 2.x running? Coworker compiled RELION 2.x for a scientist and I want to make sure he is running version 2.1 latest build. We are currently running our RELION 2.x on AWS EC2 p2.8xlarge and p2.16xlarge instances.
My next task is to compile RELION 3.0 beta or 3.1 (when that is released).
