Dear FSL users,
The FSL 6.0.0 version of fslswapdim has a bug which will cause any command that swapped L/R orientation ( e.g. fslswapdim <foo> -x y z <foo2> ) to also erroneously modify the header information, resulting in an image that effectively has not been flipped. This will affect any scripts which use fslswapdim in this way. If you have used fslvbm_2_template with an FSL6.0.0 install, then your template will not be perfectly symmetric, and although this is unlikely to affect results (as non-symmetries in the template would normally be very small) you may want to rerun with an older version of FSL until we release a patch in FSL6.0.1. For any personal or third-party scripts using fslswapdim in this mode, we strongly recommend checking the outputs to see if they have not been swapped correctly and regenerating the outputs if necessary. Note that fslreorient2std has not been affected by this at all.
Kind Regards
Matthew
