I am very new to FSL and I am practising analysing a resting-state data set.
I have run BET on the structural data, and preprocessing using Melodic once and Feat another time (I did that using a script that runs Melodic on all my files using a design.fsf file obtained using the GUI for one file as a template), leaving everything as default, loading, as in the tutorial on the FSL website, the functional data in the Data tab, and the *_brain.nii.gz image in the Registration/Main structural image tab (https://fsl.fmrib.ox.ac.uk/fslcourse/lectures/practicals/registration/index.html) except for selecting "B0 unwarping", because I do not have the data needed to use that option. I then have tried to use the outputs of Melodic (filtered_func_data.nii.gz) for group ICA.
However, I keep getting an error message (Error:: background image and data have different dimensions). I have tried not using the *_brain file in the Registration tab, to only obtain the same results.
Given that I noticed that the MNI template and filtered_func_data have different dimensions (so they can't be overlayed) I tried to crop the filtered_func_data using fslroi, to the dimensions of the MNI template, and doing that the group ICA can run, but the independent components are off the margins and slices of the MNI template. I don't really understand how fslroi works, and even if that is the path to go. Overall, it looks like the problem is that the preprocessing fails to register the functional data to the MNI template. Is there any way to fix the problem? Any help is welcome.
