Dear Yangqi,
There is a known limitation in the number of files that can be specified through the GUI. This could limit the number of registered box files. The safe approach is specifying file names using wildcards, e.g. mic????.mrc and box????.box or box?????_boxes.txt
Otherwise there are no other internal limitations related to the number of files.
There are other parameters in the program, however, which can affect the final number of segments (step size segmentation, remove helix ends option).
