I have some individuals who completed scans in two arms of a study. Some subjects have one run per visit, while others had two. I ran MELODIC on each scan, used FIX to clean the data, then input filtered_func_data_clean.nii.gz into lower level FEATs for stats processing. For subjects with two good runs at a given visit, I ran a level 2 analysis (FIXED effects). I coped the reg directory from the MELODIC ica folder in to the first level feat directory so that those files could be found when I input the 1st levels to 2nd and 3rd level FEATs.
I followed the instructions on mixing 1st and 2nd levels in 3rd level analyses on the FSL FAQ, but I keep getting the following error under the Log for higher level analysis:
An exception has been thrown
Logic error:- detected by Newmat: index error: requested index = 22
MatrixType = Rect # Rows = 21; # Cols = 1
Trace: Mcmc_Mh::setup; Gsmanager::run.
I don't get the error when I only include subjects with two runs for each visit (in other words, when all the cope images are from second level gfeats as opposed to a mix of level1.feat/stats/cope1.nii.gz and level2.gfeat/cope1.feat/stats/cope1.nii.gz). Is there anyway that my doing the preprocessing in MELODIC as opposed to FEAT is causing the issue? If so, is there a work around? I have a about 200 subjects with multiple visits and scans so rerunning the processing entirely would be fairly intensive.
