Dear Simon,
I agree that a batch interface to the fNIRS toolbox would come in handy.
That said, if you ask specifically about the definition of contrasts and
their estimation, you should be able to use the vanilla SPM Contrast
Manager module for their definition:
https://github.com/spm/spm12/blob/master/config/spm_run_con.m#L244-L277
but the estimation should call spm_fnirs_contrasts instead of spm_contrasts.
Or, assuming that the contrasts are the same for all subjects, you could
use the interface to specify them for one subject, then copy the
SPM.xCon field to the SPM.mat from all the other subjects followed by a
call to spm_fnirs_contrasts.
