Dear Suzanne,
You would usually specify the extra set of images in the "Other Images"
entry of Coregister:Estimate.
That said, you should be able to do this at a later stage as the
estimated transformation matrix is also available as a dependency. This
means that after the Coregister:Estimate module, add a module:
BasicIO > Variable Input/Output > Save Variables
and select the "Coregister: Estimate: Coregistration Matrix" dependency
for the "Variable Contents" entry (that you would call "M").
You can then apply the saved transformation onto new images by using the
module:
SPM > Util > Reorient Images
with the Reorient by > Saved reorientation matrix option.
