I would like to clarify the steps involved in pre-processing VBM data from a paediatric sample using CAT12. First, am I understanding correctly that the data need to be segmented twice; once to generate the grey and white matter segments to go into the DARTEL template creation, and then a second time to segment the data using the customised DARTEL template? Second, if this is the case, is the ‘normalise to MNI space’ module executed only after the final segmentation?
With reference to the CAT12 manual (http://www.neuro.uni-jena.de/cat12/CAT12-Manual.pdf), the pre-processing steps would be:
1) Segment data as described on pages 11-12 (using a custom TPM generated with TOM8)
2) Create a DARTEL template using the rp1 and rp2 files generated in 1), described on page 39
3) *Before* ‘Normalise to MNI space’ (bottom of page 39), *re-segment* as on pages 11-12 using the DARTEL template created in 2)
4) Normalise data to MNI space as on pages 39-40
I would be grateful if you could confirm whether I have understood these steps correctly.
