Thanks for the feeback. I t4sted randomise (not parallel) on a server (also running FSL 5.0.11) with both the -T and --T2 options, and I get this error with both options:
randomise options: -i all.setup_masks.FA.to.MNI.JHU.tract.9.Forceps_major.nii.gz -o all.setup_masks.FA.to.MNI.JHU.tract.9.Forceps_major -d all.setup_masks.FA.to.MNI.JHU.tract.9.Forceps_major.mat -t all.setup_masks.FA.to.MNI.JHU.tract.9.Forceps_major.con --vxl=-4 --vxf=all.setup_masks.FA.to.MNI.JHU.tract.9.Forceps_major -T -n 1000

I checked the input setup_masks design.mat file, and it has the correct number of rows matching the number of input masks, and this number also matches the number of input files from the original design file.
I'm stumped. What do you think might be the issue here?
