Dear Niklas,
release 6.01 of FSL (which we hope to release in a few weeks time) will have the option to read the --slspec information directly from a .JSON file generated by dcm2niix, provided it (the .JSON file) contains the “SliceTiming” flag. I have no experience of converting Phillips data so I don’t know if it does contain the “SliceTiming” flag, but my guess would be that if the information is present in the DCM files to begin with it will.
