Yes. That is what we do.
Example:
dataset 1: 1.1 A / px
dataset 2: 1.0 A / px
Extract 200 px boxes from dataset 1. These are in 1.1 A / px and 220 * 1.1
= 220 A wide.
Extract 220 px boxes (= 220 A wide) from dataset 2 with down-sampling to
200 px.
These are also in 220 * 1 / 200 = 1.1 A / px now.
Join two star files, run Refine3D, CtfRefine and Refine3D again.
In RELION, down-sampling is done by cropping in the reciprocal space.
In the next version of RELION (not 3.0, but the next), we plan to enable
refinement
of particles with different pixel sizes (and with anisotropic magnification).
