I found the source of my problem, and it partially my fault/ignorance and partially something that (at least it seems to me) relion 2.1 should but doesn't do.
I have been using unblur to motion correct the tutorial movies, and have also been using the dose weighting option (which is both supported by the version of unblur that is compatible with relion 2.1 and which does seem to happen). I have also been setting "Use micrograph without dose-weighting" to yes (as suggested in the tutorial). However, unblur does not create non-dose-weighted files (which motioncor2 _would_ create). Invoking the CTF estimation step as I have doesn't throw an error indicating that it can't find any non-dose weighted files, rather it simply fails to find the files it wants, populates it's list of file for CTF estimation with " "'s and exits after trying to do things with files called " ".
Maybe I am asking too much, but it seems like relion should be able to tell that the _noDW files do not exist and warn (ignorant) users like me that the CTF estimation simply can't be done as requested. Even better, relion could (does) know that unblur was used and that the CTF estimation can't be done using non-dose-weighted files.
In any event, after struggling with this for a while, I finally understand what has been happening. Sorry to have bugged you all with my original posting...
