Dear Paul,
looks like you have used the subject-wise surface calculator which is restricted to surface data of a single subject. Try the common surface calculator that should work for your purpose. However, if you intend to apply a stat. analysis anyway you can also use a short-cut. In an Anova or two-sample t-Test the first columns in the design matrix correspond to your groups. Thus, the first beta maps represent the average for each group according to it's column in the design matrix.
