While only CentOS 6 is listed as officially supported by FSL, there should be no problem to get CUDA software to work on other Linux systems. I didn't try Bedpostx yet, but have successfully run eddy_cuda on various systems, including CentOS 7 and Ubuntu 16.04.
Just make sure you install the CUDA runtime library version for your OS that fits your bedpost version (e.g., for bedpostx_gpu_cuda_8.0 you will need libcudart8). You may have to grab the package from the Nvidia website if the correct version is not available in the package repositories for your OS.
