Many thanks for your suggestion, although, to my knowledge, Relion 2.1.b1 should be a stable release of Relion. Also, another user of our cluster has successfully performed the job on the same Relion version; therefore I'm not sure this is the problem.
If anyone had another idea what could be the reason for the error message, please let me know.
One obvious difference between the successful and unsuccessful re-extraction, in case this might help, was the size of the dataset: the former was much smaller (c.a. 26k particles) than the latter (c.a. 619k particles).
