Dear FSL Team,
We are using FSL FIX to clean some resting state fMRI data. We have been visually quality checking the scans as well, and have found that many of the scans have visible artifact (lines running through the coronal and sagittal views), sometimes on a few volumes, but sometimes on many. My understanding is that FSL FIX will deal with this to some extent when we label these components as artifact for the training set & then later run FIX. However, it seems like if the artifact is pervasive enough, it might result in some removal of signal as well. Is that accurate? If so, is there a guideline or suggestion for what proportion of volumes out of the total can have visible artifact before we should throw the whole scan out?
