I am now using Relion 2.1 beta-1 to do helical reconstruction. There may some conformational heterogeneity in the asymmetric subunit. So I would like to do 3D classification for monomer. I used relion_particle_symmetry_expand to expand the helical segment. The command line I used is
relion_particle_symmetry_expand --i Refine3D/run_ct10_data.star --o expand5.star --helix --twist xx --rise xx --angpix xx --asu 5 --frac_sampling 0. After this step, I did relion_reconstruct for both the raw star file (Refine3D/run_ct10_data.star) and the new star file (expand5.star) without imposing helical symmetry. However, these two reconstructions are not the same orientation opened in Chimera and the reconstruction generated from the new star file seems not correct. I have checked the new star file, only three columns changed, AngleRot changed delta phi and Origin X Y changed according to delta z. I am wondering what is wrong in this process. How can I expand the helical particles correctly?
