Hi Mark,
There are 64 x 64 x 36 voxels in one frame, and the spatial resolution is 4mm isotropic.
We run mcflirt by ourselves as following:
mcflirt -in <input> -out <output> -plots -refvol 0 -rmsrel -rmsabs -spline_final

This really does look like a 2D registration only.
What dimensions are you data (number of voxels and voxel size)?
And did you run this via FEAT or some other GUI, or did you run it separately yourself?
