This header information is always used, but personally I never reorient images before applying CAT12. The initial affine transformation in CAT12 is quite stable and I only set the AC and reorient images if spatial registration failed (which is quite obvious in the segmentations). For large data sets the "Check sample homogeneity" function is of great help to find deviating data in your sample.
