Dear Dan,
there is no general rule for parallelisation in FSL. Some tools can use multiple CPUs, some can use GPUs. But most cannot.
For your case, topup is not parallel. If you intend to run eddy as a second step that is parallel. eddy_openmp will run on multiple CPUs. eddu_cuda will run on a single (Nvidida) GPU.
