Hi,
You can use fslstats to give you the coordinates of the minimal non-zero bounding box for your image and then use fslroi with those numbers to actually reduce the FOV appropriately.
For example,
fslstats yourimagename.nii.gz -w
fslroi yourimagename.nii.gz newimagename.nii.gz A B C D E F G H
where A B C D E F G H should be replaced by the numbers you got from the fslstats command.
