Dear Debby,
To script the last step, first use the GUI and fill in these two modules:
SPM > Stats > Contrast Manager
SPM > Stats > Results Report
Then click on View > Show .m code: copy/paste the matlabbatch structure
being displayed in a script where you add a loop over subjects (to
select the appropriate SPM.mat file).
Best regards,
Guillaume.

Preprocessing, first-level setup and estimation all go well using the matlab batch scripts. However, when I come to the final computation of the FC maps (Results), I have to use the GUI. I tried to omit the GUI but do not completely understand how I can achieve this (spm_conman). I would like to test the same contrast for all these FC maps.
