in general we always recommend running all the data together, i.e. concatenate the data, bvals, bvecs etc. That is what we did for the HCP data.
The only case where I could envisage doing it differently would be if you had re-shimmed between acquisitions _and_ reacquired the reversed blip b0 acquisition for the two acquisitions.
