No, it does not accept wildcards. So you need some scripting.
In bash:
for f in *.mrcs; do
relion_image_handler --i $f --o compressed/$f --avg_bin 5
done
If you have GNU parallel https://www.gnu.org/software/parallel/:
parallel -P8 relion_image_handler --i {} --o compressed/{} --avg_bin 5 :::
*.mrcs
(-P8 tells to process 8 files in parallel)
