Hi Chen,
Relion will just subtract the voxel arrays in the MRC files. Perhaps you
look at these while they are displacement in Chimera? In that case, you
could use the following command in Chimera to bring 2 masks/maps onto
the same cartesian grid:
"vop #0 resample onGrid #1"
and then save the resampled map as a new MRC file.
It might be worth reading the Chimera manual for the details. And due to
interpolation errors, you may want to threshold everything back to
within [0,1] using the image handler.
You can always see where the masks is by using relion_display instead of
Chimera to look at it (in slices).
