Dear Anna,
The masking option of SPM results is for display (voxel filtering) so it
will not affect the statistics (ie the search volume is the same with or
without masking) - given that you use the same mask for time series
extraction, you should get identical results whether or not you used
masking.
The voxels used in time series extraction are all the ones within the
VOI you specify that are also above the height threshold you selected.
Use p=1 to get all voxels (within the analysis mask) within the VOI. If
you use the batch interface (SPM>Util>Volume of interest) then you have
to be explicit about the construction of the mask (this final mask will
also be saved as a NIfTI image so that you can have a look at it and see
how regions differ across subjects).
