I have to start by admitting that I am a total novice in FSL.
However, I seem to be experiencing a very weird problem.
Indeed, I am running a very simple script to process my structural: reorient, bet, FLIRT ( that are my three first functions..there is more but my problem is at the FLIRT).
I ran this on my desktop (ubuntu 16.04, Intel® Xeon(R) CPU E5-2630 v3 @ 2.40GHz × 16, 64-bit, 64Gb RAM) with fsl 5.0. When I am checking the results of these three steps, I am getting coherent volumes for the reorientation and the bet but my FLIRT gives me a volume flipped in x and y axes.
The "unbelievable" problem here is not the axes flipping of my results (even if I can not find the explanation), but it is that ... the same script on the same volume but on two others computers ( the server of my lab and the desktop of a colleague) are giving correct, coherent without flipped volumes.
Does anyone encountered the same kind of problem? Any hypothesis why?
Btw, I checked the fsl version are the sames... the script is a text file so no difference of parameters.
