That still isn't clear to me. You originally wrote: "Do I need to multiply the mask I have with the Sienax mask before proceeding ..." and it is the "mask I have" that I am unclear about. I understand that the second mask is the sienax mask. What is the first mask?

If you run probtrackx2 then you can calculate probabilities of anatomical connectivities between ROIs and then do this correlation in a standard statistics package (e.g., SPSS, R, etc). That should allow you to test your hypothesis.
