Hi,
This sounds like your environment is not setup correctly.
Check if the following prints out something useful in a terminal:
echo $FSLDIR
Also check your .bash_profile (or .profile or .bashrc) and see if you have the following lines (or something similar):
# FSL Setup
FSLDIR=/usr/local/fsl
PATH=${FSLDIR}/bin:${PATH}
export FSLDIR PATH
. ${FSLDIR}/etc/fslconf/fsl.sh
If both of these seem fine then let us know.
