When running the following for the fonly along with TFCE (to identify areas) I used the following command:
palm -i bh.thickness.15mm.mgz -m bh.mask.mgz -d design.mat -o results_female -n 500 -approx tail -s bh.white bh.avg_area.5mm.mgz -logp -t t_female.con -f f_female.con -fonly -T -tfce2D
I would get the following error:
Found FSL in /usr/share/fsl/5.0
Found FreeSurfer in /usr/local/bin/freesurfer
Found SPM in /usr/local/bin/MATLAB/R2015b/toolbox/spm12
Found HCP Workbench executable in /usr/local/bin/workbench/bin_linux64/wb_command
Loading surface 1/1: bh.white
Reading input 1/1: bh.thickness.15mm.mgz
Struct contents reference from a non-struct array object.
Error in palm_takeargs (line 1644)
if isempty(plm.srfarea{s}.data),
Error in palm_core (line 33)
[opts,plm] = palm_takeargs(varargin{:});
Error in palm (line 81)
palm_core(varargin{:});
In removing the -T option and running the following it worked find:
palm -i bh.thickness.15mm.mgz -m bh.mask.mgz -d design.mat -o results_male -n 500 -approx tail -s bh.white bh.avg_area.5mm.mgz -logp -t t.con -f f.con -fonly -tfce2D
Without the -T does the option -tfce2D get ignored (which is why it did not cause an error) or is there something else I am missing?
