I got the same error after loading the dr directory. If this is the case, I am afraid to tell you that you need to control the number of timepoints in your stage_1 in the .dr directory because there are 4 subjects with less timepoints (or more?) It is not your mistake, but a dual regression mistake.
I identified the affected subjects with a script that gave me the number of timepoints for every subject. In case you have few subjects, it would be easier.
Another reason could be the addition of nuisance time courses in the .dr stage_1. I also got the same error because I modified the dual regression scripts and had extra .txt files with the confounds (time courses or WM and CSF), together with the stage_1. In this case, you just need to transfer these files to another folder and leave only the stage_1 of all subjects in the .dr folder that you will load in FSLNets.
