I am attempting to run MELODIC/Dual Regression to generate inputs for an FSLNets analysis. I successfully ran MELODIC without a problem. Because I'm not actually interested in the randomise comparisons, I just need the subject level maps/timecourses, I originally ran the dual regression with just the T test. Here's that command:
dual_regression /neuroventure/nv1/WorkingDirectories/sharkey/NewNVRestingStatePreprocessing/SeedNetwork_FSLNets_bandpassed3.gica/groupmelodic.ica/melodic_IC.nii.gz 1 design.mat design.con 50 /neuroventure/nv1/WorkingDirectories/sharkey/NewNVRestingStatePreprocessing/SeedNetwork_FSLNets_bandpassed/dual_reg /neuroventure/nv1/WorkingDirectories/sharkey/NewNVRestingPreprocessing/SeedNetwork_FSLNets_bandpassed/*bandpassed.nii.gz
This produced an error because the data hadn't been warped into standard space but it also produced only stage 2 outputs (dr_stage2_subject0000 - dr_stage2_subject00115). These stage 2 files are all empty. In the logs+scripts folder drC files it states that the stage 1 outputs "cannot be opened" (because they don't exist)
When I repeated the same thing with data that WAS warped to standard space I get the same output. Empty stage 2 files, no stage 1 files. the design matrices used are simply a mean image, because I'm not actually interested in that data (which is also why I used a very low randomize number, to speed up the analysis).
I also attempted to replace my design files with the -1 marker. Which did not change the output.

But neither of them have a response with an actual solution.
