To jump into this thread, I am on a Ubuntu 14.04 system running into pretty much the same problem:

Oddly, if I run flameo in the command line, everything works perfectly. Also, when I ran group analyses on a subset of the same data (same server location) in April, I had no problems. I've also run this failed analysis with FSL 4.1 and it finishes. I uninstalled and reinstalled FSL 5.0 this morning - no change.
Any concrete suggestions would be super helpful.
