I am not sure if what I am just doing will be usefull for you.
Extraction of WM and CSF signals (and also "denoising", as regressing
out the signals) can be done easy in CONN software (in wich you can
import your SPM.mat files).
When you import the files (for each session of each subject) then in
'conn_project*' folder you will find 'ROI_Subject*_Sessionn*.mat' files
where you will find 16 principal components extracted from WM and 16
from CSF. I am pretty sure, that filtering (and in general lot of
functional connectivity analyses) can be done in CONN, which in general
is based on SPM toolbox.
