Dear Pekka,
I don't understand in your process what would that rPET.nii file be. If you've manually oriented your scans to the AC-PC commissure then you don't need to perform a coregistration step. IN any case you don't need reslicing, and, furthermore, the coregistration should be applied to your image, not to the atlas.

hi everybody
I have a quick question that concerns the processing of FDG-PET images with SPM in patients with dementia
I have reoriented images according to the AC-PC commissure manually, and then have to proceed with coregistration, spatial normalisation and smoothing, but when it comes to upload a reference image for coregistration and spatial normalisation, I wonder if I should use a PET.nii file or an rPET.nii file..?
